Does this refer to comments on videos uploaded to youtube? Is that a per-video setting that we can set via an API or automatically at upload time?

Yes, but it will depend a lot on how the videos are uploaded. For 2014 we had the videos uploaded to our YouTube account so we could have changed the setting (even if we had to do it manually). The 2015 videos were uploaded to the Next Day Video YouTube account. We can't change settings.
